Annotation of the small RNA/microRNA component of the Drosophila genome

We plan to generate a comprehensive catalog of expressed and functional microRNAs, and generate biological evidence for their regulatory activity. We plan also to delineate the primary transcription units of microRNA genes. Finally, we plan to annotate other classes of non-miRNA expressed small RNAs, as least some of which may define novel classes of small RNA genes.
Experimental Approaches
Protocol #1
We will use Solexa sequencing to analyze small RNA libraries generated from a variety of developmental stages, tissue types and cell lines, including both wild-type and physiologically stressed conditions. Using these data we will identify novel microRNAs and other expressed small RNAs.
Protocol #2
We will use genome tiling microarrays to analyze global transcription in RNA processing mutants, in order to elucidate the primary precursor transcripts for microRNAs and other small RNAs.
Protocol #3
We will use transgenic flies to validate the biological activity of novel microRNAs and other small RNA genes.
Information Resources to be Generated
We will primarily generate small RNA sequences and tiling array expression data.
Reagents to be Generated
We will generate ~200 transgenic strains carrying UAS-small RNA expression constructs.
